I'm going to pay for a baseball subscription, but I'm not sure which to invest in... Baseball America or Baseball Prospectus?

I can't say how good/bad BA is, but I have a subscription to BP and feel like it's well worth it. Actually, I'd say it's a bargain.

If you get BP, do not use WARP or any of its derivatives as a serious stat. It uses some craptacular defensive metric and is virtually worthless. By their calculations a replacement player, which they use as the baseline, is worth about -30 runs on both offense and defense. I seriously doubt that player exists, except in RF at Turner.
Bill James' site is quite good if you really feel like paying for a site. I just use
fangraphs, THT, baseball-reference and a few others. Dewan's site is also a pay for and very good too. You can get his +/- rankings on there.

I just want to keep track of the prospects all around the league and who's stock is up and who's stock is down.

BA would probably be best for keeping track of prospects.

Yeah, BP has a daily roundup which will include six prospects worth keeping track of that day and every week, a Future Shock ten pack of ten prospects at a position or league that are looking pretty good, but that is about all.
